I have a .ai file, it looks fine :
but after saving as a .pdf file, it lost some words by opening the file with adobe reader: ( see below red area)
My product version is Adobe CS6, how could I fix the issue? Thank you.

Another reason this can happen is if both these settings are this way.
1) If the layer the type is on is set to not print.
2) If the you have "Visible Layers" checked on the file. Changing to the first or third option would fix the creation of the pdf.
Adobe should rename "Print Layers" to Print & PDF Export" as this 100% does affect the making of PDFs. I find though that this does not affect exporting to formats such as .png or .jpg. So this would be a good area for Adobe to tidy up some.

I assume you are expecting some white type at the boot, and that is missing. that leads me to suggests selecting that type, and in the attributes panel unchecking overprint fill.
To avoid problems like this going to print is why I changed the default to show always here in Acrobat.
If that does not help select all except te type and blue background, and save a copy. Test that and if the problems still exists post to the forums using dropbox or similar ftp link.
If this is a font issue and you need to get a .pdf out ASAP, you could outline the type and try making a .pdf, and not saving the .ai after outline so you have live type.

"I find though that this does not affect exporting to formats such as .png or .jpg" - something I noticed just in time when saving a page from InDesign as a JPEG, to show a problem to a client. I'm used to writing important notes for certain documents on a nonprinting top layer in my templates, and to make sure I (and co-workers) pay attention to it, I might use some pretty strong language here and there 
At least it's a consolation to see Adobe does share some functional code between their major applications. Such a shame it's this one, though: quite irrelevant, and functionally wrong to boot.
