It's a bit late (20 years) for this to raise it's head but when a rectangle is stroked, the transform size changesd depending on the type of alignment stroke.
For instance, using an 0.35mm stroke 200 x200 rectangle, the transform shows dimension with outside alignment 200x200, inside alignment 200.35x200.35, outside alignment 200.7x200.7.
When you use the rectangle tool and option click, type in 200x200, the rectangle is 200.35x200.35 if the center aligned stroke is used.
This proble is further compounded when you try to align a stroked line (stroke alignment centre is the only option) to a outside alignment stroked rectangle.

In Preferences > General or flyout menu in Align panel deactivate Use Preview Bounds.

Hi in preferences you can uncheck the stroke change settings so when you transform storke not get change...regards

Thankyou very much, the updates to Illustrator sometimes changes my preferences and it is often a nightmare getting back to where one was.
This problem has gone and will forever be embalmed in my head.
I tried to search for the ILLUSTRATOR guide on setting up each of the prefernce values - there is nothing. There is the odd video but. they don't cover everything - any ideas w2here there is a step by step explanation for all the check boxes
