Maybe it would be easier if you can provide the ai-file and the pdf themselves for testing (after removing any elements that might conflict with confidentiality) via some file-transfer service.
Could you please post a screenshot of the file in Illustrator with the object selected and with the pertinent Panels (Layers, Attributes, Control, …) visible and Overprint Preview checked?
