I may not be wording this correctly. But my issue is that when we export a PDF with lets say K, PMS-110, PMS-3145. it will export those colors as well as C, M, Y. how can i automatically eliminate the Unused Separations on Export? so instead of getting C, M, Y, K, 110, 3145 — i get K, 110, 3145. we have thousands of files all with different colors in them.

You can't. Documents with spot colors always export with the spots plus CMYK. You can setup a Preflight rule that will flag any CMY usage:

And you can simply tell the printer to ignore and empty plates. They should of course know this but it never hurts to inform them in advance.
