I have a transparent logo that appears fin on the pdf, but when printed a slightly lighter coloured background appears behind the logo, with the frame border obvious outlined.
I will attach page when advised how to do so please.

Is the logo a raster image (png or psd would retain transparency) from Photoshop or a vector image created in Illustrator or InDesign? You can attach an image by clicking on the icon in the reply box shown in the screen shot below:

Can you just do a screen shot of the image as it looks in the InDesign file? That should be enough to give anybody who sees it a clue as to your problem. In the meantime you can check your psd to see if it is truly transparent by adding a layer on the bottom of the Photoshop layers panel and filling it with a color (I would suggest process magenta since it is pure and distinctive). If you can see the color clearly behind the logo then you know that the logo really has a transparent background. Also, if you have made a pdf of the logo and imported that into InDesign then try importing the psd directly into InDesign instead. If it really is transparent then it's possible that you might get a better result than what may have been a low quality pdf.

That worked in that it eliminated the YDB, but it seemed to move everything
I had on the page to the right more so they are now partially off the page
when printed.
Also I did not get the option to choose *Composite CMYK, as there was
only **Composite
RGB available*

Sounds like you're printing to a non- postscript desktop printer using spot colors. Stop using spots for such a purpose.
If this is going to press, get a proof from the printer.

If you print with Command Workstation you can put on 'Composite Overprint', then it mostly works with the Transparency

You could always use the EPS version of the logo, open that in AI and change the color to white, save as an AI file, place that into ID.
If you do not have the EPS version, you can download them from this page:

You want the file named ACIAR_Govt_inline_black.eps that is inside that ZIP.

Thank you very much for you advice and links.
The black one printed fine, without the unwanted background.
I don't have AI so will have to wait until I can get a colleague to change the colour to white for me, and then hopefully that will solve the problem. The one that was causing that unwanted background (white one with transparent background) was an ai format I inherited form another project, but perhaps it was adversely affected in the colour transformation

You're welcome.
Once someone uses Illustrator (not Photoshop) to change the color to white and save it as an AI file, you'll be fine.
