When I add a footnote, the numbering above the word appears very small. I can manually increase its font size, but is there a way to increase the font of those numbers in the whole document all together? without affecting the style of the paragraph.

Hi Rodi:
Yes. Create a character style to format the numbers as desired. Then assign it to your notes in Type > Footnote Options > Numbering and Formatting.
While you are at it, also create a paragraph style for the notes and assign it in the same dialog box. Then you can easily modify the note or number formatting for the entire document.
BTW, if you need to change the sizing of all superscript characters in a document (all, not just the footnotes) you can do it in Preferences > Advanced Type > Superscript Size.
