When you place Illustrator files, save them as ai or pdf/ -4, and place them. Avoid eps. Pdf/x-1a or -3 or any other file type.

Well. For starters, you didn't use the [PDF/X-4:2008] PDF preset in either Illustrator or InDesign, which is what @Willi Adelberger suggested. Try this first and see if it makes any difference.

Have you also tried making a pdf using a preset (press quality) instead of exporting?
And using another pdf reader to view your pdfs? i.e.: Acrobat Reader

Is it possible for you to share 1 illustrator file? So i can see if i get the same results when pdf-ing.
You can also try saving the Illustrator file as an older version i.e.: version 10
And use a new InDesign document with 1 image and create the pdf with a preset. Same results?
