When I run spell check (with language selection English US), American spellings are considered misspellings in favor (favour) of UK alternates.

    Check all of your paragraph and character styles to see what version of English they default to. If even one of the styles is defaulting to UK then this will happen. Check even the Basic Styles.

    If you are using OSX try this AppleScript, which will change the active document to all US English.

    set lang to "English: USA"

    tell application "Adobe InDesign CC 2017"

       

        set pstyles to all paragraph styles of active document

        repeat with i from 1 to number of items in pstyles

            try

                set applied language of item i of pstyles to lang

            end try

        end repeat

       

        set cstyles to all character styles of active document

        repeat with i from 1 to number of items in cstyles

            try

                set applied language of item i of cstyles to lang

            end try

        end repeat

        try

            set applied language of every paragraph of every story of active document to lang

        end try

        try

            set applied language of every paragraph of every cell of every table of every story of active document to lang

        end try

    end tell

    The OP seemed to be saying that his program was set for English USA but was reacting as if it were set for the UK. I was just proposing a possible solution that had worked out for me in the past. I suggest we wait to hear more from the OP about the extent of his problem. Anything else is speculatio.

    You're absolutely correct. It was mixed Advanced Character Formats within Paragraph Styles. The basic doesn't read in General, have to scroll to Advanced Character Formats

    Sorry, Bill, that's hardly the case. My sample has [Basic Paragraph] applied, the only one in this completely fresh new document, no other styles at all.

    And my [Basic Paragraph] style is default to NOT an English language at all - neither UK or US.

    That said, you see the only override to it - directly applying English. And it works that way...

    That may be the case for you but there is no way to know if the OP has the same situation as you. I give this advice based on the fact that I have experienced exactly this in the agency that I work in in New York. Jobs that we had inherited from others were spell checking with the English UK spellings despite the fact that English USA was chosen in the Character Panel and showing up as the choice in the Spell Check Panel. The solution was that there were Paragraph Styles defined in that panel's Advanced Character Format section that were defined as English UK which overrode the preference chosen in the Character Panel when a spell check was run.
