Is there a way to output a low res PDF, but be able to target some assets as high res jpeg (logos etc)
Not via Interactive. With print you can use 1-bit images and prevent them from being downsampled in the compression tab—you can have high res 1-bit and force grayscale and color images to be downsampled

The answer is no. Output is universal.
