I'm trying to set up a print doc in Indesign for an A4 annual report.

As this will be printed on A3 sheets (landscape) folded and stapled in the middle, what is the best way to set up the document regarding page numbers and layout so it is printed properly?

If this is being printed by a commercial printer, supply a PDF as single pages, in the page order, they will impose it into printer spreads, if you are printing this yourself, open the same single page pdf in Acrobat and print to booklet, which will produce the desired printer spread pages.
