How do I change the stroke width of the separator drawn by default underneath a table header row?
You have to click on the bottom line so that it is selected (blue). Click the other lines to deselect them (gray)

Select the cell or row of the header.
Table > Cell Options > Strokes and Fills
or else if it is controlled by a cell style, edit the cell style that controls this header row and find the same setting in the style.

If I change stroke width in the cell's Strokes and Fills options dialog, then InDesign draws a rectangle around each cell in the header row. This is not what I want. I only want to change the stroke width of the separator line.

To remove an existing line, one has to select it and set line thickness to zero.
