Since a while ago whenever I press cmd-T to activate upright correction LR applies an auto setting which very often is quite off. to correct that I have to find all the handles, delete them and start again. Is there a setting to switch off this auto feature?

I don't see Cmd-T as a valid shortcut (at least not for English keyboards) in the Develop Module. So its not clear to me what you are doing.

I don't think there's a way to permanently disable anything in the Develop Module

You can change LR's keyboard shortcuts using the Any Shortcut plugin.
