Smart Object transformation does not apply to smart filter mask. This seems counterintuitive and requires workaround. Transformation applied to SO should apply to Smart Filters by default or an option to do so should be available.
I have an open issue for the engineering team. This was intentional/limitation at the time Smart Filters were implemented (CS3). It may be something we can improve with our compositing engine re-architecture.

That the Filter Mask moves with the Layer but does not rotate (for example) with the Layer makes it difficult to recognise the intention behind the original decision, so I hope the engineering team will be able to change the behaviour.
