This is really an answer to a problem I have been having on my copy of Photoshop on my laptop. Shift+Ctrl+Alt+E works fine on my iMac but not my laptop photoshop application. I was gonna create an action which was what was suggested on community but the idea that this was not working on only one copy of my Photoshop bothered me. I went to shortcuts and tried created a shortcut under layers but the only option was Merge All Visible which I notice had no keyboard shortcut. I added the Shift+Ctrl+E shortcut to Merge Visible and accepted it. Then I went back to my project and clicked Shift+Ctrl+Alt+E. This time it worked. For anyone who finds this shortcut stops working you might want to check to see if the Merge Visible has the original shortcut applied.

Photoshop works strangely here. And that feature was an addition in one version of Photoshop. Before that version you always had to add a new visible layer to house the stamp visible layers. That method still always works. If you just use Ctrl+Alt+Shift+E if the current layer is not visible Photoshop will do nothing. So do the following when you record your action or you use stamp visible Ctrl+Alt+Shift+N Ctrl+Alt+Shift+E using the keyboard you can press and hold Ctrl+Alt+Shift then tap N tap E then release Ctrl+Alt+Shift.
Its two commands Add New Layer No Prompt and Stamp Visible layers.

Thank you for trying to help, however my above comment is how I resolved the issue without having to record an action. It was a simple fix. Ctrl+shift+alt+E now works perfectly fine.
