I regularly clean out my media cache files but I noticed hundreds of .pek files on my hard drive. Why are they still there and can I delete them?

You can remove them without issues. They will be re-created by Premiere Pro next time they are needed.
.pek files are the files that make you see the audio waves in the timeline. They can also be created by Adobe Audition.

Thank you (and Merry Christmas!) Just as an experiment, I deleted some, and when I put the video back in the timeline, the waveforms didn't show up, and the program didn't indicate it was generating .pek files. Is that normal?

Sequence > Render audio will create the waveforms.

No, that´s not normal but it will happen if you have un-checked "Generate waveforms automatically during import" in Preferences > Audio. I assumed that you had Premiere Pro closed when you deleted the files.
IMHO it´s better to go select the clip/s with no audio waveforms and then go to Clip > Generate Audio Waveform to get them back.

What format are your audio source files? Remember having some issues on a clients project with some multicam clips in the timeline. The client was a loose cannon and had screwed up things seriously. When I figured out the issue... he fired me.
