The issue is specific to "Creating New Projects" and the "Project" panel: the panel where you create bins, import footage, create adjustment layers, see metadata ect. This has been an issue since the creation of Adobe CC and still hasn't been resolved.
EVERY. SINGLE. TIME. I create a new project I have to re-arrange the workspace regardless of what machine I'm on or what OS I'm using. Whether its a single screen workspace or a multi screen setup I have to spend the first few minutes of EVERY SINGLE project fixing my workspace before I can even start. They never load they way I've saved them. And I click "Save changes to this workspace" every single time I do this.

At the bottom of the Workspaces menu, is "import workspaces from Project" checked or unchecked?
As I think, if that's checked, and you start a new project, the workspaces will be the original Premiere created ones.
I have that unchecked, and have no trouble loading all the custom workspaces, so I wonder if that might be the issue.

adding to Neil's suggestion:
1. did you try to manually save your workspace as a new workspace and give it a name?
2. check folder permissions: you should have read/write permissions for the folders where
premiere pro and the workspace preferences are stored.
3. the thing i hate and should not be doing and that we keep on having to do:
reset premiere pro preferences

Oh ... one bit that is easily missed ... you can save the workspace as different from that start state, but only if you rename it!
Further, as Jarle Leirpoll suggests in his massive and marvelous tome on production speed work in Premiere ... add a prefix number to your workspace names, in the order you want them to appear in the list.
Such as:
01 Ingest
02 Edit
03 Graphics
04 Color
As then they appear in that order at the top of the list, AND ... will be available for changing simply by keystroke. Look at the top nine workspaces in the Workspace menu, they all have a built-in keyboard short.
Add prefix numbers to your saved workspace names, and now those keyshorts call up your workspaces.
