"Background" video track invisible after reopening?

I've had this issue on multiple recent projects in Premiere (both with previous version and the current v12).  Searched the forums a bit, not sure if I was coming up with the right tags or not, so apologies if this has already been asked and answered.

I'm working on a series of videos that feature talent on a plain white background.  In my Premiere timeline, I am scaling and moving certain clips around (V2 track), and using a white color matte in my V1 track as a consistent background (when scaling and moving the V2 clips exposes the edges of the frame).  This is a very basic editing technique, and it works just fine as I am putting things together.  What happens, though, is I will close the project and/or quit Premiere, and when I reopen that same project, all of those clips now show the default black in the background - as if the white color matte in the V1 track is not there.

I am able to "work around" this issue by changing the transparency of a given clip, then reverting it to where it was before (this somehow "snaps" Premiere back into showing the white layer).  But I seem to have to do this for each individual clip in order to correct the problem.  This issue seems to be specific to video over top of a color matte, as it does not do the same thing with two video clips "stacked" over each other.  Hopefully I'm missing something simple, as this is frustrating and happens consistently every time I have to reopen a project.  Thanks in advance for any thoughts or solutions you may be able to provide.

If it helps at all, this is Premiere 12.0.0 (Build 224) on MacOS Sierra 10.12.6

Okay, so that worked...  in the sense that when I set the opacity to 99%, it looks correct upon reopening.  That's an interesting thing that happens, but still doesn't actually solve the issue (as soon as I switch it back to 100%, it goes back to the same problem as before).  I appreciate your suggestions, Bob, and helping think through and eliminate potential causes of this problem.  Starting to think this is just a bug in the software?  Would really like to figure out a solution, so I don't have to adjust and readjust every clip in my timeline every time I reopen the project.

Okay, I've been doing a little more testing on my own and, while I still haven't come up with a solution, I have figured out an interesting bit of info.  This "invisible track" behavior seems to be somehow tied to the amount (percentage of the frame) of the V1 track that is showing through in the background.  See the screenshots below (I've changed the background matte to gray to make it easier to understand where the edges of the foreground clip frame are):

These two frames are the exact same clip (same scale - 100% - no other effects), but the first one is moved over to reveal more of the background (V1 track).  This clip displays correctly (gray matte showing) after reopening.  The second clip, where less of the V1 track is revealed behind the foreground clip, behaves the same as before (gray matte disappears).

A second example.  Again, exact same clips and same scale (but smaller scale than the above example). 

There seems to be something about the position of the top clip, and the amount of the bottom clip showing through, that is determining whether this issue presents itself or not.  I'm really not sure what to make of this information, but I thought by sharing it here maybe it would spark some thoughts in someone smarter than me.  Again, this does not seem like a very unusual or complex editing technique I'm using here, and I'm really hoping there's something simple I've been missing all along.  Help?

Also, in the meantime, I've updated to Premiere Version 12.0.1 (Build 69).  Seeing the same results.

I also have this issue and I ran through every step you recommended. Every video layer is still present in my timeline but only 3 of ~70 clips are visible.

Try deleting the Media Cache and Media Cache Database files.

Thanks for the suggestion.  I deleted all files from the Media Cache and Media Cache Files folders, but I'm still seeing the same result when I reopen the project.  Anything else I might try?

Try making the transparency 99% instead of 100%.
