Help, i accidentially put a file in onto my server and it messes up my browse sequence. Which file governs the browse sequence so I don't have to go through and put all my files back onto the server??

Are you using HTML help (CHM files) as your help file ouptut? If you are, it would be worth checking the HHACTIVEX.DLL file. This is required for browse sequences to work with HTML Help. However you mention a server hence my original question. If you are using something like webhelp perhaps you could tell us what file you've added and the exact effect this has had on your browse sequence.

In the source it is the BRS file but in the output the information is not written to a single file, to the best of my knowledge. Instead the information seems to be scattered into various files.

What file messed things up?

The browse information gets written into the output topics. Open one in a text editor and you will find the reference to its browse sequence.
