USBメモリにあるデータを直接開いて上書き保存しているように見えます。

おそらく保存処理自体が失敗してるのではないでしょうか。

ClipStudioはAdobe製品ではないにしても、そこはアプリケーションごとに大きく変わるわけではありません。

Photoshopについては下記をお読みいただくといいですが、直接保存は推奨されるものではない状態です。

データが消えてしまったこと自体は実質的に操作ミスと同様でどうしようもありません。

ファイル復旧ソフトで復元できる可能性はあるにしても、確実性の保証はないので、今後は必ずローカルにコピーして作業し、ローカル保存後にUSBメモリへのコピーを行う、などの手順に切り替えたほうがいいでしょう。

Could you please post screenshots with the pertinent Panels (Toolbar, Layers, Options Bar, …) visible?
