Why is Premiere shifting one of my clips when I export it?

I have a sequence of multiple clips in a grid (9 clips), which all run and then cut to a logo in time with the music.

I have the logo scaling from 40% to 49% size while on screen, and it is centered in the frame.

When I export the final video, Premiere has moved it to the top left corner. It is centered in the preview when I got to export it. Its coordinates are 960 and 540.

Why would it do this?

I have tried importing a different file type, deleting and replacing the clip, adding different effects - the coordinates are always changed when I export it.

    What happens if you export the logo as a Cineform video file with alpha and use that in the sequence instead?  Work any better?


    I ended up starting a new project and it was fine. Not all that convenient but it sorted the issue!

    What format is the logo?  PNG, PSD, JPEG, etc.?  Is it part of a title or added directly to the sequence?

    I've tried a PSD and PNG, and it's added directly to the sequence.

    A screen-grab of the sequence settings, a shot of the image "correctly displayed" in the program monitor, a grab of the export settings, and a grab of the exported incorrect image would be very helpful.

    And do you have any third-party effects, AfterEffects comps, or LUTs involved in this project?

    The only effects I've used in the project are scale, Lens Flare on the same logo at the start of the sequence (I've re-inserted the clip as both the same file format [PSD] as the one I used Lens Flare on and a different one - PNG), some brightness and contrast adjustments and some slowing/speeding up.
