Is there a way to create bookmarks when scanning in documents to a single PDF?

Sorry for the delay in response

If I understand your query correctly, you are willing to create bookmarks in a scanned document saved as pdf?

Using Acrobat DC OCR function does help recognizing the text of scanned pdf, you can create the bookmarks after saving the file as pdf but not during the scanning of document.

As document is a scanned file so, to make it editable you can either use Edit Tool which is a quicker way to OCR'd the file or Enhance Scan. You can create the bookmarks following the steps suggested in the help article here- Page thumbnails and bookmarks in PDFs, Adobe Acrobat
