On the first layer, I paint an object. I then insert another layer on top and paint an overlapping object. With every light colour especially with water colours the first layer object is visible and no matter what setting I take for controlling opacity or blend, I can get the top layer to completely block the first layer.

Hi Agha,
That is the way water colors work. I think the intent is to mimic how paint looks in real life, so a water color will always have some natural transparency. If you want an opaque color, you'll need to change to oil paint, or one of the ordinary pixel paint types.
