How can I duplicate the sequence with all the instances inside?

What are "the instances"?
To duplicate a sequence, select it in the project panel and go to the menu Edit > Duplicate.

OK, then do the Select and Duplicate.
Once duplicated, the copy sequence is independent of the original.

When I'm changing sequences inside the duplicated one I change the original.

I can't replicate your issue. Here is what I do:

Instead of Color matte and Bars and Tone create sequences with something inside of them. Then, when you duplicate the main sequence you will see the same sequences inside, not their copies.

I'm not sure what you are asking, do you want the new sequence to reference a new set of master clips? So if Sequence A uses clip 001.mov, you want duplicated Sequence B to reference a duplicated source clip 001Copy.mov?

Yes, like in AE there is a plugin which creates copies of all folders when duplicating a sequence.
