So my boss sent me an interview from one of our clients and the footage was... less than stellar. He's stuttering a lot during the interview, so my boss's recommendation was to cut around the stutters and we will just cover it with b-roll. However, now they are saying that it sounds bad and doesn't flow. Is there any way to fix this?

Ann is absolutly correct that the Morph cut tool is the way to go.
A few observations:
I wouldn't agree with "them" that it sounds bad.
Take a listen to ONLY the audio. I think you've done a great job.
If there is one thing I would say, it's that the edits are a bit tight and would benefit from a few extra frames
where you have cut out the stammers.
That said, you may have to cut the audio level just at the edge of the edits
on the stutters to give you those few frames.
Getting those extra few frames will also greatly help the morph cut tool to do a great job of
smoothing the video at the cuts.
Your other problem is that your "reviewers" know where to look for the flaws.
perhaps suggest that a fresh pair of eyes view it without having seen the original.
I doubt they will spot your edits.
