I have over 8000 video files, which I want to convert it from mkv to mp4 format. Can i queue all the 8000 videos at a time in encoder which is around 13gb in size?

No, Media Encoder will choke pretty fast when you add many files. I tried approx 60-70 AVCHD files a while ago and gave up since AME chrashed before all files were even added. I did not try the Watchfolder feature. If you have the latest version it won´t even accept .mkv files.

I would opt for remuxing the files rather that re-encode the files. No Adobe app will remux the files and you will loose some quality if you re-encode. Lots of freeware tools are aviable for remuxing files.

I tested to remux two mkv files to mp4 in  TMPGEnc Smart Renderer 5 and it worked but threw an error regarding the GOP, that some players can have problems with the new files. I could playback them without issues. Try the free trial or use the freeware tools but be prepared to learn some scripting. 🙂

Google: batch remux mkv to mp4

Do you know how do do it in Handbrake without encoding the file? I use version 1.2.2 and the tutorials i find are for older verions. The outputted file in Handbrake are much larger than the original while TMPGEnc Smart Render are almost the same size. It would be nice to compare the both applications. 🙂

O.k, got it. The problem with Handbrake is that it takes about realtime to encode the file and the resulting file is more than twice as large as the original file while TMPGEnc or FFmpeg a couple of seconds to remux one (1) hour worth of footage.

For 8000 files i would definitely go for FFmpeg for the free version or pay the price for TMPGEnc for a convinient workflow if one are unfamiliar with scripts. (I am not familiar with scripts, thats why i use TMPGEnc Smart Render.) 🙂
