I recommend avoiding Eclipse and Extension Builder entirely; you can also develop directly in PPro's /extensions directory, to avoid any copy step. notepad and Chrome are the way to go.

First: The current PPro release (8.1, or "PPro CC 2014.") is the last that will support Flex-based panels. I recommend moving to HTML5-based panels, as soon as possible. Second: Instead of moving the footage item into the bin AFTER importing it, you can create and target the new bin BEFORE the import. [Sample code is ExtendScript] var newBin = app.project.rootItem.createBin("Bin for your stuff"); newBin.select(); // target new bin for next import importFiles(...); // import files, as before

At 1:48, you say "First attempt of importing XML into empty project gives nothing"...but you don't have the Project panel open, so how could you know? At 2:01, "Second attempt with a file already in the timeline gives no better results - no markers in either case". You just imported an mp4 file, by dropping onto an area that says 'drop here to create new sequence'. You now have a new sequence, containing no markers. Prediction; if you show your Project panel after 1:48, you'll see a sequence, WITH your markers.

[I discussed the issue with Lucas off-line, some time ago.] There is no ExtendScript API reference for PPro. You can certainly use the Reflection Object (documented in 'JavaScript Tools Guide CC.pdf', provided with ExtendScript Toolkit) to get the methods and members of every object. Also, you can simply ask; we're pretty helpful.

Export Controller exports honor the settings in the .epr file; If the output preset specifies drop-frame timecode, it'll produce drop-frame timecode. If you can reliably reproduce a counter-case, please file a bug.

Since your panels were already in JavaScript before calling into ExtendScript, why not just do the web work from there, instead of from within ExtendScript? You can pass stuff from JavaScript --> ExtendScript, and back again, as needed...
