I found @axelk15601774's solution worked for me: Composition > "Add to Adobe Media Encoder Queue" results in no colour / brightness shift whereas "Queue in AME" from the Render Queue does. A dreadful and obvious bug that has been going on through multiple versions of After Effects / Media Encoder (2024 included) and one that Adobe needs to fix ASAP. It's so completely unprofessional.

After Effects uses the bright white and eye-seering default windows menu bar even though Photoshop and Illustrator have had this integrated into their dark theme with the title bar for some time now. See attached image for what I mean. This is a real shame as it looks janky and antiquated in comparison, plus those of us who work in dark envirmoents or want to preserve our oled displays are stuck because Windows has no decent workaround for this other than using the frankly very ugly high contrast mode. I've been desperately trying to find a work around and have failed, so please Adobe, update AFX's menu bar to be consistent with the other software in your suite. Pretty please?

This is still an issue in AFX 2023 - how the heck can Adobe still be using the standard Windows menu bar (which cannot be changed natively in the OS for some bizzare reason) when it's been changed in their other apps like Photoshop? Some folk need to avoid static bright elements on their screens!

This exact same thing happened to me. Changing frame rate removes frames for me which is insane. Did you ever find a solution?

I've got to say that it's ridiculous that this cannot be done in Media Encoder. One can add captions, colour correct and a myriad of other things including crop and resize, but you cannot rotate 10 years into the the ages of smartphones. You have to launch Premier or After Effects instead - Completely crazy making. Please add this to the wanted features list!
