So this could be a preferences issue, or it could be another application is interferring with InDesign's modifier keys.

When it's another application, Webroot is by far the most reported culprit. Try restarting the computer and only open InDesign. Do the keyboard shortcuts work again? If not, take a look at the apps that autoload. Once you are aware of potential interference, it's usually fairly simple to narrow down the offending application.
