How can I get the stroke to show where the character and other shape are overlapping? In the picture the stroke should be at the bottom of the character. It's going to animated so I need the stroke to show up at all times. Manually moving the path is just impossible 🙂 I'm using alpha mate but I would prefer to use track matte if that's possible.

You can't avoid isolating individual fills to their own layers. That's all there is to it. Pre-compose to organize and structure your work. Your screenshot already spells "trying to do everything in a single comp", no offense, and that simply won't work.
