First, my image is 4000x6000, only a portion of it shows upon importing into After Effects. How would be able to import this with of my AE Project?
Next, I am needing to create a moving glittery effect within each of the gemstones of the crown?
There are sites which do this, but they all seem to get messy as they require a flat color.
Perhaps I could mask with a fill and try one of those sites again then reimport it back into AE. Would I lose resolution doing this? Is there a relatively simple way to perform this all in AE?

Cropped screenshots really don't tell us much about your "only a portion of it shows" problem. It's not even clear what this is supposed to mean. A partially decoded image? A wrong size? You need to clarify and provide an actual screenshot of the composition or a pertinent explanation. The rest doesn't make much sense, at least to me. Gems don't glitter randomly. Their glares follow clear physical rules and given the light situation in your image, very few would actually show any "sparkles" unle

You need to clarify and provide an actual screenshot of the composition or a pertinent explanation. The rest doesn't make much sense, at least to me. Gems don't glitter randomly. Their glares follow clear physical rules and given the light situation in your image, very few would actually show any "sparkles" unless the light actually moved. The blue gems in fact would barely show any such artifact simply because they are too large and their reflections would be recognizably based on the shape of them rather than just being glitter noise. Anyway, yes, you will have to do some masking to extract the blue diamonds/ sapphires at least. The white gem stones can sufficiently be treated with any glitter-y plug-in out there such as Trapcode Starglow or respective effects in GenArts Sapphire or Boris FX. For a manual effect you could easily extract a luminance matte for the white parts and apply two instances of the standard AE Glow effect, one set to vertial only, the other to horizontal only. Combining those two layers can give some okay results when used subtly. To animate this stuff you would simply apply an animated noise/ Fractal Noise to manipulate the masks and mattes. There's really no reason why you would need to export this to any web sites. It can all be done in AE eitehr with plug-ins or a bit of manual work.

For that it was simply a matter of Scaling down ("S" on selected layer)
Then from the Layer menu, to Transform, then choosing one of the three Fit to Comp choices.
As for all the glittery business,
I will try out some of your awesome suggestions!

PS Boris FX is waaay too expensive! Over a grand each year? Screw that.
