I have flowed a Word document into Indesign, and attempted to convert the Times Roman fonts to Adobe Garamond Premier Pro. No character or paragraph style has been applied. However, the Garamond fonts become superscript of their own accord. If I then select the fonts and deselect "superscript" the font changes to Arial.

No character or paragraph style has been applied.
You have applied a “Normal” paragraph style (which is set in Arial) and a “Endnote reference” character style on the whole text. Both are overriden.

No, this continues to happen after I've deleted and replaced "Normal." The original "Normal" was Times Roman. Only one of several font bugs; I will address the others elsewhere.

The original "Normal" was Times Roman
This is how your “Normal” style is set up. No Times New Roman. And if you modify this style and set it up with Times New Roman, you get what is expected: your text will be in Times New Roman.
And you “Endnote reference” character style is in Garamond Premier Pro, small caps, superscript. So, all what happens is perfectly normal.

But when I delete the Normal style to replace it with the correct style, it all becomes Arial which I never use. Also, I have NOT applied the endnote reference style; it simply happens of its own accord. There is no style set up in the text boxes when the text is flowed in. Perhaps I should set it to general text first?

And what is the correct style?
Also, I have NOT applied the endnote reference style; it simply happens of its own accord
If I create a new frame in your document, the Endnote reference style is applied. Maybe it's a mistake, but that explains whay you say that “simply happens of its own accord”.

The correct style is usually GX (General Text). The text frames on the master pages have the GX style applied, but the Endnote reference style overrides it when text is flowed in. Why would a new frame have the Endnote reference style?

Why would a new frame have the Endnote reference style?
It happens if you have selected this character style in the character style panel WITHOUT having any text selected. In this case, all future text frames will have this style applied to the text.
The correct style is usually GX (General Text)
I selected the text and Alt-Shift clicked on the GX style and all goes well: the endnote character style is no more applied and the text switches to Garamond Premier as you wish. No superscript (which comes from the character style) and no Arial.

Is Alt shift Control + Shfit on a MAC? However as far as I know I did not select the character style in the style panel; in fact I checked the character style panel to be sure it was at NONE before flowing the text in. It was.

I am also on a Mac. The Alt key is also called Option (depending on the keyboard you use).
If you Alt (Option) click on the paragraph style, you remove overrides. If you Alt(Option) Shift click on the paragraph style, you remove overrides AND any character style.
in fact I checked the character style panel to be sure it was at NONE before flowing the text in. It was.
Well… I don't know. The only things I am sure are that:
Other thing: I have imported the Word text in a new document. It comes with 2 paragraph styles. Both are in Arial. There is also one character stye, set in superscript.
And I wonder why you have so much paragraph and character style. Do you really need all?

Well, I am not intervening to set that unwanted character style. I wonder if this is a bug in the new version, as I uninstalled and reinstalled, but the problem persisted.
Yes, it's a complex magazine with many many styles required. I am accustomed to imposing them when needed.

So, it's a mystery…

I opened your file with InDesign 2024 and 2025. Exactly the same behaviour than 2026.

If you have any character or paragraph settings when you place text without any styles, these are taoken.
Never work without styles.

The master page columns are set to GX, general text, without any character style. The footnote reference style occurs anyway.
