I already know this is a update bug because it's never happened before but here goes.
I export graphics from After Effects RGB+Alpha. Bring them into Premiere, export the final project from Premiere (QT 444 or 422) and all of the files from After Effects have big black boxes behind them suggesting they don't have alpha channels.
The catch, I exported these same files before updating and everything exported fine. I updated and now I'm getting this error.

Sorry for the inconvenience caused. We have multiple instances of this issue reported and we are currently investigating the issue. We will try to get this checked as soon as possible. In the meantime please try these steps and check if it helps.
Then try to export and check if it's working properly.

Could you try this again with the Premiere Pro 13.0.1 update? 13.01 has an Alpha channel fix that I believe will resolve your issue.
Bugs fixed in versions 13.0.1 and 13.0 releases of Premiere Pro

Just update Pr 2020 and still having black box around alpha export.
