Can someone help me. I've noiticed when I use replace with after effects composition that it darkens my clip in premiere. I tried interpreting the footage to rec.709 and the sequence settings to rec.709 which does help the clip that I used in after effects look good again in premiere. But the clips on the premiere timeline that I didn't use in after effects look oversatured. Is there a way I can the clips on the premiere timeline to all look the same even with the clips I used with after effects composition ?

Most likely, there is a difference between how colors are interpreted in PPro and Ae. Indeed, Neil has dived into this issue before.

Have you tried changing your AE project to 32 bpc?

You need to match the color management settings in both Ae & Pr ... so in Ae, that comp should be set to Projects Settings/Color tab of Rec.709 gamma 2.4 ... as below:
 
Sometimes having "linearize" checked works, sometimes it doesn't. I more typically have it off.
Then if Premiere's seqeunce settings have a color space of Rec.709, you should get similar color/tonal values in both.
And sometimes, in Premiere, you need to go back to the sequence settings and uncheck "composite in linear color" ...
