The latest thread I've found about this dates back to 2015 before an update was supposed to be released offering this feature, but I have yet to see anything since then. I think it might be worth creating a thread about this in 2018.
Let's assume I have a video 1920 x 1080 (square pixels) at 29.97 f/s that I wish to output with audio in 5.1 as well as stereo, how do I do it?
I know that if I am successful I can prove it by opening the video in Handbrake and select between stereo, 5.1, or both, but I have yet to export a video from Premiere that (when opened in Handbrake) shows anything but 5.1.
Ideally, I would also be able to output the audio at 96kHz, 5.1, 24-bit, and the other track at 48kHz stereo.

I thought I recall such a feature being added to QuickTime exports. But that was a while ago, and I've never had call to go down this path.

There's a lot of people exporting from PrPro in multiple-channel configs. Take Europe ... anything for b-cast, you'll probably need stereo on 1/2, 5.1 on 3-8, and quite a few stereo tracks for 'extra' languages past that. Jarle Leirpoll​ covers this in his talks and his extensive book on PrPro. I might suggest you go to his website and buy it ... it covers in great detail nearly everything available in PrPro. It's an amazing resource to have, especially as I keep my tablet (it's an ebook) sitting by my computer while editing.

Using ProRes, DNxHD/R especially in MXF, some others, you can export up to 32 channels of audio depending on format/settings.
So ... it's already "there" in the app. Has been for some time. You can also go to the Audition forum, and ask for help on audio things there. Many of the top 'helpers' there have a great deal of experience in pro multi-channel audio work for b-cast, with exports from PrPro being just a part of the typical day.
