Speed/rate adjustments change clip out points, markers

I'm working on a time lapse project with clips greatly sped up.  I start by changing speed/duration to 3000% and then apply keyframed time ramps.  Adusting keyframed values changes length of clips as expected.  However, it also changes in/out points of clips occasionally.  Markers also disappear or change which makes adjusting speeds a guessing game.  Anyone have any workflow advice for adjusting speeds with better timing precision?

Time Ramapping does this when combined with other effects.  Nest the clip and apply the remapping to the nest.
