Is there a way to keep the folder structure of the original footage and batch transcode in encoder or premiere?
So that if you had a hard drive with a folder "Shoot Day 1" containing clips, "Shoot Day 2" containing clips, etc. - you could transcode them all and on the destination they would be placed (transcoded) into similarly name folders?
Not that I'm aware of.
But are you sure you need this? If you set up ingest to transcode your imported file, the Project panel will still display the clips organized as they were in the original structure - only the clips will be connected (properly) to the transcoded

Automatically, no. You'd have to manually duplicate the desired folder structure for the transcodes and manually select the proper folder.
