Try trashing your InDesign cache files. This process is different from trashing preferences. It is usually the best way to bring back missing elements from the InDesign interface. To trash InDesign cache files: For Macintosh Users: The User Library folder in which InDesign’s cache files are stored is hidden by default on most Macintoshes. To access it make sure that InDesign is closed and click on the desktop to launch a Finder Window (Command-N). With this window in column view follow the path User>Home folder (it’s the folder with an icon that looks like a house—it may have the user’s name rather than “Home”) and click on the Home folder. With the Option Key pressed choose Library from the Finder Go Menu. “Library” will now appear within the Home folder. Within the Library folder find the “Caches” folder. Within the Caches folder find and delete the entire folder “Adobe InDesign”. I find that deleting the InDesign cache folder completely leads to a lasting change.   For Windows Users: On Windows 7 and above the caches files are hidden. To find them go to the Control Panel and open Folder Options and then click the View tab. Then select “Show hidden files and folders” or “Show hidden files, folders or drive options” in Advanced Settings. However, since you are saying that it happens with new documents it sounds like there could be some program corruption going on. To restore your program to its default settings you can reset your Illustrator preferences. Hopefully, this will stop this warninh from popping up whenever you create a new document. To reset preferences:  For Macintosh Users: The User Library folder in which Illustrator’s preferences are stored is hidden by default on most Macintoshes. Unfortunately, Adobe has shut down the activation servers for CS5 so even that information may not pan out. Illustrator is not a PDF editing tool. Although PDF objects originally created in another program do appear "live" in Illustrator when viewed there. Having those objects broken down into unexplainable components is what has always happened. PDFs that were created in Illustrator do remain editable however. Using Acrobat Distiller to create PDFs from Postscript files has not been the accepted way of making a PDf for many years. If your printer is still using that method for their output then it is likely that they are using older, possibly outdated, equipment and processes. If you're happy with their results then fine. Make the PDFs the way that they want. But if you're not then you may need to look for a printer using more modern methods. ... View more

It looks to me in your screenshot that the dots in question are there at the top of the toolbar. When I click on these dots in my InDesign it does change the orientation of my toolbar. Try clicking there. The specific three dots that you mention sound like the ones that are in the Illustrator toolbar at the bottom.
