It sounds to me like Illustrator's background saving feature may be causing the problem. This feature allows you to get back to work on a file while the document continues getting saved. This is especially helpful with large files that take a long time to save as without this feature you would not be able to resume working on a file until the save was finished. If you tried saving a second document while still background saving the first then I could see getting the popup that you did. You say that "View Using GPU" is permanently greyed out (I assume you mean under the View Menu) yet one of your screen shots shows that GPU Performance is indeed turned on in your Illustrator preferences (settings). A majority of the time trying to match an RGB color with CMYK is a fruitless pursuit. Usually the most vibrant colors that can be seen in the RGB color space are close to impossible to match (the term is out of gamut) using just the combination of Cyan, Magenta, Yellow and Black that are the options available for four color process in the world of print. Moreover, it has become even more frustrating over the years to match RBG using the official CMYK breakdowns that PANTONE offers. This is because PANTONE has made a practice of changing the breakdown values over and over again without warning or notice. Of course, the quality of your images in an exported PDF is entirely dependent on how good those images are in the original InDesign file.
