Hi. So here's the scoop.
I've been working on a project for several weeks now, using the proxy workflow, and everything has been smooth. Then today, I open Premiere and suddenly Premiere notes that "This project was saved on another machine with ingest settings enabled. Click OK to continue using these settings. Click Disable to turn off ingest. Click Settings to make new selections."
This is worrisome because I've only worked on this project on one computer- there is no 'other machine'.
Nevertheless, I click OK to continue using these settings.
Premiere then responds "Adobe Media Encoder is not installed. Please download and install it to use this feature."
But the thing is, I HAVE Media Encoder installed! I haven't touched anything since I last opened the project. So I Uninstall Media Encoder, restart, then re-install Media Encoder, but the error still persists.

Same exact issue. I was literally just working on this file and then I went out for lunch and came back. There is no "Other machine" for me either. What's going on... I was also forcibly signed out of CC and had to re sign in. Please fix ASAP!

What are the system specs(OS, RAM, GPU, CPU)? What is the exact dot version of Premiere Pro & Media Encoder? FAQ: How to find the exact version of Premiere Pro you're using?
Is there an Anti-virus or firewall enabled? If yes, disable & check the issue.

I have the same trouble. I tried the step mentioned by CrizzleCrazzle but I already had ingest disabled. Anyway, when I tried to enable it, I couldn't and the same error popped up.
PC Specs:
Dell Inspiron 5770
Intel Core i7-8550U 1.8 Ghz
32GB DDR4
SSD 240GB + 2TB
AMD RADEON 530 4GB DDR5
Premiere Pro CC Version 12.1.1 (compilation 69)
Media Encoder CC Version 13.0 (compilation 203)
I installed Media Encoder yesterday and updated Premiere aswell after having trouble. But it did not work.

Hi LÃa,
It is a version conflict issue. It requires both applications updated to the same version.
Please update Premiere Pro to 13.0 version and see if it works.

Once I disabled ingest on the project settings, saved, closed the project, opened and re-enabled ingest, it seems to be working now again.
