As long as you have a mask, the image is still it tack. If you apply the mask (Layer-Layer Mask-Apply) on each layer then you can use align.

Layer masks are not complicated. You want to remove something, paint on the mask with black. Remember: paint with black to conceal, paint with white to reveal.

Convert a layer to a smart object, then add unsharp mask. Later you can double click the unsharp mask and re-adjust it, turn it off, change the blending mode, or delete it completely; leaving the original layer intact as it was.

I used to do a lot of the same kind of work for a furniture company, but there is no one single method that will apply for all situations. Here is an example. In this one the wood color change is primarily from a hue/saturation adjustment layer set to softlight blending mode.

Clip the image layer to the text layer. Alt+click the bottom edge of the image layer. A small down arrow will appear to indicate that it's clipped to the layer below.

Open the picture and add a blank layer. Use filter-Vanishing Point to make a grid of the wall. Click the bar symbol (upper left corner) and from the dropdown choose Export Grids to Photohop. Paste your mural on a layer above the grid and use distort to match the grid lines.

I don't know about your experience level, so I'll try to keep it simple. Put the selections and fill them all on separate layers. Lock the transparency on the fill layers, then you can change the color very easily without saving the selections. There are better ways to do the same thing, such as using solid color adjustment layers and masks, but again I don't know your experience level.

There are many ways to do it; this is only one of them. Use Select-Color Range to select the green color. With the selection active add a layer mask. Place a new layer below the original and fill it with white. Paint on the mask with black for any areas that were missed. Paint with white to add back areas if needed.
