I am trying to import some files from illustrator but am having issues with the alignment of the layers.
My import steps are: Import > File > Retain Layer Sizes > Double Click Composition
I am trying to get clean edges like the images below but I don't understand where I am going wrong. I followed the same steps but instead just imported without retaining layer sizes. The problem with that is that each layer is the size of the composition which makes it difficult to properly animate them.
Any help is appreciated. Thanks

The problem started in Illustrator. You should always have Snap to Pixel turned on in AI and do pixel previews. If you really want to be precise then all of your artwork needs to be a whole number of pixels high and wide. Once you have the lines precisely lined up in AI they will be precisely lined up in After Effects.
Also, it is important to remember that you cannot judge the quality of a video by staring at a frame. You have to watch the video at speed and full resolution. That is a really hard concept for someone used to working in print were staring at the details on a subpixel level is standard practice.

I ended up finding a work around in After Effects. I just converted all the vector layers into shapes. I still don't know what the original issue was. If anyone understands what I did wrong or would like to see the original ai file please let me know. I still would like to figure out what the issue was.

I imported the file and it looks fine. all layers are retaining their exact pixel size
make sure again that you import it correctly.
there's two ways of doing that. you get 2 dialog windows. the first one
and in the second one you can choose this:
or you could be done with it with one window when selecting "composition- retain layer size" on the first window
if you are experiencing different result, we need a video capture to see where exactly is the problem occurring.

I am getting the same results. If you zoom into where each layer meets you can notice that they start to overlap oddly.
If I open your file and Import as Composition it works fine(It is difficult to animate if they don't retain layer size since each layer would be the size of the composition).
If I choose Composition - Retain Layer Sizes , I get these result.
The work around I found was converting the layers into shapes but I feel like that doing that is just putting a band-aid on the problem.

I just ran a quick test using Illustrator and AE. It looks like After Effects is adding 1 pixel to the layer size when you import as a comp retaining layer sizes. Create 2 layers in Illustrator. Put a 400 X 400 pixel or point square on one layer and a 200 X 600 pixel or point rectangle on the other layer. Make sure they are accurately positioned on the artboard using the transform panel. Import as a comp retaining layer size. Check the layer size in the Project Panel. The square will be 401, 401 and the rectangle will be 201, 601. The position will be exactly the same as in Illustrator so the edges will be out of alignment with the pixel grid and antialiasing will take over.

I agree with Rick. seems there's something fouling off the edges that should not happen. other than converting to shapes, another workaround to avoid resampling of edges is to hit the continuously rasterize switch
this would save you a lot of trouble for the time being.
