Thank you. But I meant putting a different video inside a waving flag. Not making a waving flag video.

That flag you're showing in your example was done with a technique very similar to the tutorial that's already been linked - it's not a very realistic flag movement. Is that the actual flag you're trying to replace? If not, could you be a bit more specific about what you're trying to do? Is there a reason it has to be a particular flag graphic? That is, are you compositing this into existing footage for a reason? Knowing more about what you're trying to do will go a long way in helping us to give you the best suggestions.

The task, as I'm imagining it, is quite difficult, but I might be missing an easier way to do it if you're not exactly doing what I think you're doing.

Harold gave you quite good ecplonation how to do what you need. There is aof course several techniques how to dpo that but this one is good enough.
As we understood you have to put video on some kind of 3D (semi 3D) generated flag ... and the best way that will give you best results would be to generate your flag by yourseve and put your video on it the same way that you used your orginal flag image. And here all depends on what kind of video it is and what is the final effect that you need to achieve you can use: track matte, channels, masks etc.
If there is some exact flag that you wish to project on - you have to show us oir expain what you wish to achieve.
