I import an mp4 file and place it in the timeline in Ae. Then, go back to the original video app and edit the video file—re-publish as mp4, overwriting the original. In After Effects, the video shows as missing. I have to replace the footage every time. Is that expected behavior? Or is there a better way to handle this?

This is probably yet one of the many bugs with reloading and relinking footage. Definitely not intended. If it's an option, move the project and its assets to a different volume/ folder. Most reports I have seen have the folders on teh Desktop,m so apparently soemthing is going on there.
