Missing file error when transferred to AME (Adobe media encoder)

Half way through my project I encountered a application crash. (RAM overload) The crash led to my computer creating a Auto Save folder for after effects on my desktop. I reopened the project to find that all of my footage was considered missing. I searched this issue and soon resolved it by relocating every single item in the composition. Then cleared all of the cache. At this point I thought I had fixed the issue. Although now that I have finished the project, (20 hrs later) I am faced with a new problem. I exported the project to Adobe media encoder, used my normal render settings. When i went to preview my project, it only shows a assortment of rainbow colors boxes where the footage should be. How could the footage be present in the application, but not in the final render sequence. I am very confused and can't seem to find anyone who has had a similar issue. Please help.🙏🏻
