When you place an Illustrator file into InDesign, and you trigger Show Options, you can turn on and off the transparency. When you drag from CC Libraries it depends on the last setting you used in Show Options. If you File > Place an Illustrator file and choose Show Options and TURN ON Transparency, that will affect the next file dragged from CC Libraries.

which libraries?  libraries in a particular cc app (eg, photoshop) or apps?  the website?  the cc desktop app?

in the future, to find the best place to post your message, use the list here, https://community.adobe.com/

p.s. i don't think the adobe website, and forums in particular, are easy to navigate, so don't spend a lot of time searching that forum list. do your best and we'll move the post (like this one has already been moved) if it helps you get responses.
