RH10: Links in Master Page Not Showing in Published Version

This started after I deleted my output files to fix a search error (the ol' failed to initialize database error). I created my outputs again, and now I can't get the hyperlinks in the master page to appear in the published version. This appears in the working version on my hard drive, and the uploaded version (where I discovered the issue) on SharePoint. Any input would be appreciated. Thanks.

Where are these links in the master page?

Are you aware that links in the body of a master page will appear when you create a topic linked to the master page but later changes do not reflect in the topics? Is it possible that in the changes you made fixing the initialise database problem, you did something where this would impact?

Any build expression being used?

How long is the path to the local version?
