Importing as a composition retaining layer size is the proper approach. The individual layers have no position information. The anchor point is going to be in the geographic center of the shape so when you drag them to a new comp, they will all be stacked on top of each other. The same thing goes for selecting all of the 12 imported layers in the Project panel and creating a comp from selected.
If you want to have the imported Illustrator layers to maintain the position of the graphic in relation to the Artboard, you have to choose Import as a Composition and not select Retain Layer size. The anchor point will then be in the middle of the composition, and the size of each layer will be the same as the size of the comp. It is usually a lot more difficult to create animations in this case because all movement, rotation, and scaling take place around the center of the composition (layer) and not the center of the shape.
I would suggest that you name the layers in Illustrator. It will make things easier to sort out in After Effects.
I am not sure what the problem is. The "logo" comp is ready to animate. Comp 1 is just a collection of imported layers all stacked on top of each other, as they would be for any kind of source footage.
