Are you sure, given all the various kinds of PDF Readers being used by people on various devices, this is a realistic possibility – you might be better using another format, such as FXL ePub, Publish Online or dropping the idea1

I suggest you reset the Photoshop Settings back to the factory defaults using this method:
Launch Photoshop and quickly hold down the following keys: Shift+Control+Option+Command
When prompted to delete the Preferences or Settings, click Yes (If you don't see the question repeat the exercise.)
If that doesn't resolve the issue try the Adobe Cleaner Tool to remove all fragments of the application and try a clean install. https://helpx.adobe.com/uk/creative-cloud/kb/cc-cleaner-tool-installation-problems.html

To add to Peter's excellent advice, you need to consider whether the cover is for a paperback or a hardback book. If the latter, you'll need to allow for flaps.

If you do supply native InDesign files to your customer, I suggest you add a strong caveat with words to the affect that you will not be responsible for taking back these files to work on again, should they make further changes to them themselves or have changes to them by another designer. This might protect you from a complete mish-mash!

Others don't have your issue so it might be worth systematically going through the various options. You say you have tried all the remedies, but have you, for example, used the. Adobe Cleaner Tool? And can you confirm the (exact) versions of InDesign and your OS and how much RAM and spare hard disk capacity you have on your system.

Just to be clear, Publish Online documents are hosted on Adobe servers (only) so I wouldn't have thought there would be security issues.

You can't create that effect reliably in a PDF, as I mentioned to someone else, use InDesign's Publish Online facility which uses HTML5.
(You used to be able to produce PDFs with the effects you want, but now that Flash is redundant, you can't.)

Publish Online can be integrated into your company website if you're allowed to use it.
But I'm not sure why you can't use a PDF for distributing documents – you don't really need them to be interactive do you?

The AI logo is a vector image and the JPG is rasterised, so it will pixelated (especially if you enlarge it in InDesign).
