I know Shadowplay tends to use variable frame rate at default settings. If it has an option to not do that, choose to not do that. 😆
But, in the meantime, convert your footage a production codec with the same frame rate the whole way through, as I mentioned and those green frames should be gone.

Select layer 2. Press o to go to the out point of that layer. Then, hit page down to go one frame foward. Select layer 5. Press [. Boom. Snapped.
Or, probably better, edit in Premiere Pro. It's waaaaaaaaaaaaaaaaaaaay faster than editing in AE. Then, once your clips are edited, use the Import Premiere Pro Sequence command to bring them into AE for adding your effects and motion graphics.

Often, game recordings are made with variable frame rates. I'd suggest using something like DUME from Rainbox (free) to convert your files to ProRes files first before importing them into After Effects. It helps a LOT with green frame issues.

There are a bunch of ways to do this. I like Rick's suggestion. Another way is you can make an animation in a small precomp. Make a grid of those precomps. Precomp that. Then apply Time Displacement on that using another precomp to drive the timing of how the animation happens.

I don't understand the issue. Presets are just a collection of effects and settings. A preset could apply any number of effects to a layer. The Raining Character In/Out presets apply text animators and an Echo effect to a text layer they've been applied to.

Do you have any third-party extensions, plugins, or scripts?
Have you tried other versions? For example, I'd suggest trying the public beta and then, if that doesn't work, try one major version back.

I'd try unticking the box that's ticked and ticking the box that's unticked. See if that makes a difference.
If so, try turning one of them back and see if it reintroduces the issue to see if we can narrow things down.

You have the minimum amount of RAM for using AE, so try turning off the option to cache frames when idle.
Although, it may be an issue with the GPU. What GPU do you have?

Which tracker are you using? The point tracker, the mask tracker, the face tracker, Mocha AE, the camera tracker, or a third party plugin like Lockdown, King Pin Tracker, or Spot Clone Tracker? There are some tips, but they vary based on the tracker you're using.
You may have to manually track it after a certain point, but doing it every x frames instead of every frame is probably a better plan.

There is a preference you should look at. Preferences>New Project>New Project Solids Folder What does yours say? Mine is set to "Zolids" because that's how I like to tuck them away. 🙂

In order to get you up and running, use Adobe Media Encoder to change that MP4 into a QuickTime file with the ProRes codec. See if AE performs more smoothly with the ProRes file. Sometimes, some MP4s just clog it up somehow.

If you're using a relatively recent version of After Effects, there's a very handy render time column you can enable in your timeline panel. It can show you the exact amount of time each layer takes to render. You can twirl a layer open to see how long each effect or expression on the layer takes to calculate as well. VERY handy for diagnosing slowdowns.

You're not likely to get much help here from professionals considering you're talking about working with copyrighted material.
Your main issue is the tracks AE is importing. Whatever format you've imported has audio on different tracks (likely in surround sound). So, yes, you'll need to do some work somewhere along the way to change that.
