If multiple users need different levels of access, you can consider using Adobe Licensing Management to enforce Shared Device Licensing instead of user-based activation.
The other option would be to suppress Acrobat from upgrading to Pro. To do so,
1. Go to Registry Editor;
2. Go to: HKEY_LOCAL_MACHINE\SOFTWARE\Adobe\Acrobat Reader\DC\FeatureLockDown
3. Create a new DWORD (32-bit) Value: bDisableUpsell and set its value to 1.

To answer your question:
Yes! When you insert a new page into a PDF, headers and footers do not automatically carry over to the new page. Instead, the new page is treated as a separate from the existing header/footer settings.
You can try the steps below:
Go to Edit > Header & Footer > Add... .
Note the current settings (text, alignment, font, etc.).
Click "Cancel" (so you don’t overwrite existing headers yet).
Go to Edit > Header & Footer > Update... .
Click "Apply to all pages", including the newly inserted page.
This method reapplies the same header/footer across the entire document, including the new page.

Here are some of my comments which I believe could be causing the issue:
Word’s Export to PDF Misinterpreting Styles
Even though your Word document uses styles properly, sometimes the tags can be wrongly assigned due to Word’s XML structure.
Custom Styles in Word Not Mapping Correctly to PDF Tags
If you've customized the Heading 1, Heading 2, and Heading 3 styles, those may not be mapped to the expected tags.
Word’s Accessibility Checker Does Not Validate Tag Structure
Word’s built-in checker only ensures that headings exist, but it does not verify correct tag assignment in the final PDF.
That being said, if the document’s structure is completely broken, you can try re-autotagging it:
Steps:
Open Check for Accessibility > Autotag Document .
Acrobat will attempt to reassign the correct tags.
Check the Tags Panel to confirm if the headings are now properly structured.

If Acrobat is still checking for updates even when auto-update is disabled, you can prevent the Updater from running:
Open Terminal and run: sudo chmod -x /Library/Application\ Support/Adobe/Acrobat/Acrobat\ Updater/Acrobat\ https://adobe.ly/3DXIB82\ Updater
This makes the updater non-executable, preventing it from launching in the background.
Also, Creative Cloud Desktop App updates Acrobat to the latest planned update, while Acroabt through the standalone app will check for any optional updates too.

You can remove cache files by following the below steps:
Access the Library Folder:
Open Finder.
Click "Go" in the menu bar.
Hold down the Option key and click "Library".
Alternatively, you can click "Go to Folder" and type in ~/Library .
Locate the Cache Files:
Open the "~/Library/Application Support/Adobe/Common/Media Cache" folder.
Open the "~/Library/Caches/Adobe" folder.
delete the files within the folders.
Empty the Trash:
Right-click the Trash icon in the Dock and select "Empty Trash".
Also, you can stop Acrobat from creating auto-save files, which can lead to cache memory consumption by going to Acrobat> Preferences> Documents> uncheck "Automatically save document changes."

Have you tried resetting the default app for PDF files, and re-assigning Acrobat to it?
This could be a glitch in the initialization of the process which a simple reset-and-reassign can fix.
Also, you can stop this by going to Preferences-> General-> uncheck the checkbox saying "Show me messages when I launch Acrobat."

In case you are still looking for a solution, here are my comments on it:
Since fixups execute in the order they were added, you need to recreate the Preflight profile and add the fixups in the correct sequence. Here's how:
Steps to Reorder Fixups in a Custom Preflight Profile
Open Preflight Tool:
In Acrobat Pro, go to Tools → Print Production → Preflight .
Duplicate the Existing Profile:
Expand "Profiles" and locate your custom profile.
Click the three-dot menu next to it and select "Duplicate" (or create a new profile from scratch).
Remove the Existing Fixups (Temporarily):
Select the duplicated profile.
Under "Fixups", note the ones you want to reorder.
Remove them by selecting each and clicking "Delete" (they won't be deleted permanently, just from this profile).
Re-add Fixups in the Correct Order:
Click "Add Fixup" and select the first fixup you want to run.
Repeat for each fixup in the desired sequence.
Save and Test:
Click "OK" and save the updated profile.
Run the Preflight check on a sample PDF to confirm the order of execution.

In case you are still looking for a solution, here are a few suggestions to try:
Incorrect System Clock on Your Computer
Check the date and time settings on your local machine.
If your system clock is wrong, Acrobat may be picking up the incorrect timestamp.
File Server Time Sync Issues
Even though the server shows the correct time now, it may have been out of sync when the files were saved.
Try saving a new file and checking if the issue persists.
Restarting the server might help sync the timestamps.
Metadata Corruption in the PDF File
Some PDFs can retain old metadata, which may cause Acrobat to display incorrect modified dates.
Open the affected PDF in Acrobat, go to File > Properties, and check the metadata.
Try doing a Save As under a new name and see if the modified date updates correctly.
PDF Versioning or Shadow Copies
If your files are stored on a network drive with versioning enabled, an older version of the file might be getting restored.
Check for previous versions in the file properties on Windows.
Issues with File Handling
Some versions of Acrobat have been known to exhibit odd timestamp behavior.
If you’re using an older version, try updating Acrobat to the latest release.
If updating doesn’t help, try disabling Fast Web View (Preferences > Documents > Uncheck "Save As optimizes for Fast Web View") and save the file again.
Permissions Issues
If you don’t have proper write permissions, the file might not be truly updating, and an old modified timestamp could be retained.

Here's something I would keep in mind when working with PDFs and applying MIP labels:
Some PDF features or formats might not be fully compatible with MPIP sensitivity labels:
PDF/A Format: This archival format is incompatible with encryption. If your PDFs are in PDF/A, applying a sensitivity label that enforces encryption could result in data loss or corruption.
Embedded Content: PDFs with embedded media, scripts, or forms might behave unpredictably when labels with content markings are applied. It's advisable to test such documents individually.

Have you tried printing the file using an Adobe PDF printer? This should flatten the PDF file and allow Acrobat to run OCR on the entire document instead of separate sections, or, rather, significantly reduce the difference in the quality of OCR performed.

If you are still looking for a solution, you can try the below steps:
Instead of using Save As PDF, try printing to the Adobe PDF printer:
In Word, go to File > Print.
Select Adobe PDF as the printer.
Click Printer Properties and set the highest quality settings.
Since you're using Acrobat, check these settings:
Open Acrobat.
Go to Edit > Preferences > Convert to PDF > Microsoft Word.
Click Edit Settings, and under Images, make sure Do Not Downsample is selected.
Try Embedding Images as PNG or TIFF
Even though your image is vectorized and high resolution, JPG is a lossy format.
Try inserting the image in PNG or TIFF format instead of JPG.
